sets of three, four, five, six...
I am in the process of writing a fantasy novel, and I am trying to come up with at least a somewhat unusual basis for a religion. I want (for plot reasons) for there to be several primary gods, who are all connected in some thematic way. Like each god could represent/control one of the four elements.

Are there sets of thematically linked things, that are common in any fairy or folk tale traditions, besides the four elements?

Off the top of my head (more if I think about it):
Trinities (many trads)
Triplicities (many trads)
7 directions/cube of space etc (many trads)
3 elements (Celtic)
9 worlds (Icelandic)
10 (or 11) spheres of emanation (Kabbalah)
or emphasised familial relationships... one of each possible type perhaps... or of each type usual in your fantasy world (room for you to introduce difference there...)

Earth (below), Sea (around) and Sky (above). No fire because it's unnatural. The unifying and permeating is Spirit.

3 shamanic worlds (down, here, and up).
Date stamped deities: warm/light/day and cold/dark/night,
or 2/3/4/6/8 seasons (depending on your world's climate and cultures).

Re: sets of three, four, five, six...
How about gods associated with the old 7 planet system of the medieval alchemists and Magi? For instance the planet Venus is associated with goddesses of Love and Beauty like Aphrodite, Ishatar, Innana, Venus...and usually have an Underworld, darker aspect, because Venus disappears below the horizon for part of the year. Gods and goddesses associated with the Moon include the Greek Selene, Egyptian god Thoth, Roman Diana etc,
